Title: Visual exploration of pangenomes for crop and pharmaceutical science with Pantograph

Abstract:
The increasing use of long DNA sequencing technology makes the generation of pangenomes more and more feasible. Pangenomes have the great potential to replace single reference genomes for improved variant calling and genotyping. Existing pangenomes typically contain tens of megabases and many additional genes that are missing in the reference genome, and they improve the profiling of structural variation between genomes. This additional variation can help unravel the underlying causes of disease, better understand the association between genomic variation and phenotypic traits or drug responses, and eventually improve genetic material or lead to novel biopharmaceuticals.

Visually exploring the entirety of genomic variation in a pangenome alongside meta data like phenotype, disease status or drug response can aid the interpretation of association studies. To this end, we developed Pantograph, a modern, interactive and scalable browser that displays such meta data alongside all kind of genomic variation in a pangenome, including structural rearrangements. Pantograph provides views from single nucleotide level up to whole chromosome scale and can easily display human and complex crop pangenomes.
